The pace bowler pulled up with his hamstring after the final ball in his spell during the morning session.
The touring camp stated Atkinson had experienced "tightness" and was to take time away from the action in order to be assessed "over the next few hours".
The series decider in this Ashes battle at the SCG starts on Sunday, 4 January.
